The steps that academics from a third country (i.e. those who are not citizens of an EU country, Iceland, Liechtenstein, Norway, or Switzerland) must take prior to arrival differ depending on the planned length of their stay.

Applications are filed in the country where the applicant is a citizen or where the applicant has a residence permit, most frequently in person at a consulate office of the Czech Republic – a list of offices can be found here.
Terms:
foreign national who should work at a research organization, not a student (a list of organizations can be found here: Notice of the Ministry of Education, Youth and Sports no. 292/2019 Sb)
concluded a hosting agreement with the research organization (Section 30c of Act no. 341/2005 Sb.)
to carry out research activities in the Czech Republic for a maximum period of 90 days*
the application is made no earlier than six months and no later than 15 days before the stay
*i.e. Rule 90/180 = With a Schengen visa, a foreign national may stay in the Schengen Area a maximum of 90 days during any period of 180 days. After the 90 days, the Schengen visa holder must leave the space. It is the foreign national’s obligation to monitor the number of days and not to exceed it.
Procedure for filing the application:

arrange an appointment to file the application
applications are usually filed in person, and biometric data is collected (fingerprints)
Requirements:
hosting agreement – see above; original in Czech, issued by the host research organization
passport
photo (35 mm x 45 mm)
supporting documents demonstrating the following:
purpose of the stay – hosting agreement
accommodation (accommodation agreement, lease agreement, sublease, with proof of ownership of the property, confirmation of accommodation, reservation)
financial resources (confirmation of grant, bank statement, etc.)
intention of leaving the country (e.g. booked airline ticket/train ticket)
travel health insurance – must be valid in all of the Schengen countries and must cover the entire stay; minimum premium cover must be EUR 30,000
The applications are usually handled in 3 to 5 days. The legal deadline for handling applications is 15 days.

The applicant must file the application in the country a) where the applicant is a resident, b) that issued the passport, or c) where the applicant has long-term or permanent residence. Only citizens or long-term/permanent residents of the states listed here are exempt from this rule of local consular jurisdiction.
When can an application be filed in the Czech Republic:
if you have a long-term visa
if you have a long-term residence permit for another purpose
if you have a long-term residence permit for the purpose of scientific research issued by another EU Member State, provided you plan to stay in the country for longer than one year

hosting agreement – see above; original in Czech, issued by the host research organization
a written commitment of the research organization – a document stating that it will pay for any costs associated with the stay of the researcher after expiration of the residence permit, including the costs associated with leaving the territory if these costs are incurred within six months of the last day of the hosting agreement and were covered from public resources
upon request, a document similar to an extract from the criminal register of the Czech Republic – issued by the country where the foreign national is a citizen and also from countries where the foreign national has lived during the past three years for an uninterrupted period of more than six months; the Staff Welcome Centre will provide more detailed information relating to individual countries and how to obtain this document
application fee – paid tariff stamps for a specific amount, which can be purchased at any post office
travel health insurance – submitted in the case of granting a visa
The hosting period is from three months to one year. The researcher (applicant) then contacts the respective consulate office of the Czech Republic abroad and send them the original Hosting Agreement. The consulate office establishes the term of acceptance of the application usually within 14 days of contacting this office. An overview of visas and information on the procedures are published on the web pages of the Czech Ministry of Foreign Affairs and every consulate office.
The researcher submits in person at the consulate an application for a long-term residence permit for the purpose of scientific research. The deadline for making a decision on the application for a long-term residence permit for the purpose of scientific research is 60 days.
If the application submitted at the consulate office is accepted, the document on travel health insurance and the receipt for payment of the premium stipulated on the document on travel health insurance (from the day of arrival in the Czech Republic up to the time the researcher has public health insurance, i.e. start of employment) must be submitted prior to marking the visa for residency over 90 days.
